Yo, i think Itachi is not Itachi but Madara is controlling his body, and Tobi is not Obito but actually the 4th hokage who somehow got the sharingan after sealing the kyubi and for some crazy reason he calls himself Madara in third person because the kyubi chakra drives him insane, and Pain is neither Yahiko nor Nagato, he's actually Kushina's father, thats why he looks like Naruto and thats why Jiraiya goes like "I KNOW YOUR TRUE IDENTITY NOW" and will be introduced as a character in the future.

The Uchiha clan continued their support for Konoha and carried on maintaining order in the village, the Uchiha’s were proud and honorable people especially the current captain and his family, whose ancestor made the Leaf’s Police Force, Uchiha Madara had/has the power to summon the Kyubi, the nine tailed demon fox, he was also very powerful, having the doujutsu of Sharingan might have been the reason for his overall/partial control over the Kyubi, Shodaime was also powerful in his own right and had special powers where he was able to bend the Bijuu Kyubi to his own will, if Madara’s trump card was Kyubi then he was unable to use that, as Hokage Shodaime had the advantage.

Uchiha Madara, went into hiding and planning his revenge wanted to bring those who betrayed him and those that disrespected him and treated him in such degrading and dishonorable way to account, he planned to deal with Konoha first, taking advantage, that the Shodaime was not around and dead Madara from the shadows summoned the Kyubi on the Hidden Leaf village but once again their was someone in Konoha who unexpectedly gave his life and sealed the Kyubi into his baby son, foiling Madara’s revenge The Fourth Hokage became a hero, Madara also wanting to get those Uchiha’s who are an integral part of Konoha already had a plan in motion, he had help from inside, their was one Uchiha who would do anything for the betterment of the clan and would take on any missions in the best interest of the clan which was Uchiha Shisui.

Uchiha Shisui in secret worked with Uchiha Madara, promises of power and world domination could easily be starting points of a bigger list. Shisui was filling Madara in about different levels of Uchiha achievements, their progress, individual possible power levels and their overall potentials. He singled out possible two, both brothers, one Itachi and his younger Brother Saske. Best friends with Uchiha Itachi, close enough to be called brothers, Shisui meeting up with Madara invited Itachi to join them while on a secret mission near Nakano river, Although Itachi was a genius and a superior shinobi to all his age. Madara and Shisui where to much for him to handle and once he declined their offer because of love for his family couldn’t be let to leave and was killed for refusing to take part in their plan. Shisui, took Itachi’s form and appearance with the help of Madara, Madara with help from Akatuksi, easily pulled this off, Shisui played Itachi, they was close enough to be brothers so knew all there is about Itachi.

Madara needed one person with powerful sharingan to do his bidding and be able to fully control the Kyubi, with Shisui’s information and analyses on Saske, he set about a horrifying and terrible plan of bringing out the full potential of this boy, Itachi (Shisui) pretending to be his brother did the ultimate betrayal by killing his mother and father aswell as the rest of the clan , in accordance with Madara’s order, taunting his supposed brother and playing the killing ritual in his mind through one of the powers of the sharingan left him telling him to get power in order for the revenge. Will Madara win?

The White Fang was actually Jiraiya's best friend whom Jiraiya entrusted Kakashi to.

Fearing that he might not be strong enough to take Jiraiya and Madara on, Orochimaru was forced to develop a kinjutsu and try to revive to past Hokages. Unable to do permanently revive the past Hokages, Orochimaru resolved to perhaps revive the powers of the Shodaime Hokage which brought about his DNA splicing experimentation using the Shodai's cells which proved to be disastrous even though one managed to survive to the unknowing of Orochimaru.

When Orochimaru found out that Akatsuki was actually headed by Jiraiya, Orochimaru tried to flee only to lose his hand to Itachi who was another subordinate of Jiraiya. Truthfully, Orochimaru is so ashamed of being tricked and used by Jiraiya that Orochimaru uses the excuse of his leaving Akatsuki as Itachi was stronger.

After hearing about Orochimaru's death at the hand of Sasuke, Jiraiya planned to assume control of Akatsuki openly.

In the so-called incident that Jiraiya heard about the demise of his cute Rain mushkins, the Rain side was overwhelmed by Konoha. Yet in desperation, the Rain side was able to pressure Konoha resulting in the deaths of two of Jiraiya's Konoha students. Only Minato was able to ward off the attack while injuring both Nagato and Yahiko. Konan was the only one uninjured due to the protection of Nagato and Yahiko.

Just as Minato was going to finish them off, Minato stopped did something very unusual for a shinobi. Minato offered the Rain team their lives under one circumstance and that was that Konan returns to Konoha with Minato. The two Rain nins vehemently disagreed, but Konan agreed for the sake of the lives of both Nagato and Yahiko. With a sly smirk, Minato forced Konan to agree to one more condition and that was to dye her hair and assume a new identity. Konan sadly consented once again and dyed her hair a reddish hue and took up the new name Kushina of the Whirlpool country. Konan even went as far as changing her personality so that she might forget her former life in the Rain country.

From afar, Jiraiya was closely monitoring the outcome of his pupils unseen.

Blaming themselves for the lost of Konan, Nagato assumed Konan's identity and even her beloved paper jutsu. Yahiko then assumed Nagato's identity. In their insanity, they even switched eyes and schemed of how to best retrieve Konan. In their plot, it involves utilizing the monstrous powers of the bijuus.

Naruto and Sasuke get killed by evil clone thems from the future. They fight through hell to find the Death God and beat him at Shogi to get him to come with them. Then they go to heaven to find the greatest engineers in the universe to build good clones of them. Then they return to earth so that they can fight the evil clones in an incredible rock and roll battle. They realize, however, that they're not good enough, so Itach uses Tsukiyomi to give them an infinite amount of training time in a second. They return, fully ready to rock out loud and beat the evil clones. At the end, they get the Princesses (Hinata and Sakura respectively) and go on to be the greatest band in history, eventually using the music to cause world peace.

It's the last battle with Akatsuki. Every Akatsuki member has been defeated except for Pein who had just taken out most of Konoha's strongest. It's just the real Pein left and Naruto who had just partially recovered from his first encounter with Pein. In an effort to stop Pein, Tsunade fell, naming Kakashi the Rokudaime Hokage. Kakashi was fatally injured by Pein and named Naruto Shichidaime Hokage. Naruto was completely engulfed in the Kyuubi shroud, but this time, Naruto was in control. The two engaged each other and after a time, they decided to bet it all with one final attack. Pein with the powers of the previously sealed bijuus versus Naruto and the fuuton rashuriken bolstered with the power of the Kyuubi. Both powers collided resulting in a devastating backlash of energy.

The power of Pein start to engulf Naruto. Naruto realizes that he's being engulfed and will lose the battle. Memories of the people that inspired and encouraged Naruto came to mind. Kakashi, Sakura, Sasuke, Jiraiya, Konohamaru, Sandaime Hokage, Tsunade, Shizune, Gaara, Chiyo-oba-chan, and countless other. Naruto has to succeed. There's no way that he should lose to Pein. This is a critical time. If he can't protect those that trust him, those that loves him, those that have placed their faith into him, Naruto was not worthy of the title Hokage.

Pein noticed a change. His own power was being swallowed by Naruto. What has happened? How was Naruto able to summon up more stregth? Where was that additional power coming from? With one last push, Pein gathered and focused as much chakra as he could into his ultimate jutsu. The two were now equal. Not one of them budged an inch. Too focused to realize, the chakra started to destabilize and the time/space where Pein and Naruto were at and started to crumble. The combined chakra impoded and then suddenly violently exploded resulting in Pein and Naruto rocketing off in opposite directions. The whole environment changed. A large crater, rubbles and fallen trees for kilometers were all that was left.

Some movements could be heard from a pile of rubble. A bloody Pein rosed out of the rubble. Pein noticed that there was no movement from the area Naruto should be. At this, Pein condole himself that Naruto was a worthy adversary but one, with an unfortunate fate. Pein turned around was just about to walk off when Naruto immediately emerged from the ground delivering a shocking upper cut towards Pein's chin. Able to dodge the upper cut at the last moment, Pein threw a kick into Naruto's ribs sending Naruto a few meters away. At the sight of Naruto struggling, Pein revealed a smirk. In order for both these men to accomplish their dreams, they knew that the other one had to die. Pein was an obstacle for Naruto; Naruto to Pein. As they tried to draw upon more powers of the biju, they found they couldn't. The power of the bijus were depleted by such monstrous jutsus. Though both were astonished, they knew that now, they would have to rely on their own powers to deal the killing blow.

With their last attack, they mustered all the strength that they had. This time, they weren't betting with the powers of the bijus but with their own lives. Again, Pein forced all his chakra into his ultimate jutsu. Naruto likewise into his fuuton rashuriken. They knew that without the powers of the bijus, their own ultimate jutsu became double edged swords. To deal an enormous amount of damage yet to receive a portion of that damage back. To risk it all with their lives. With both their jutsu at their zenith, Pein and Naruto, rushed suicidally into each other trying to deliver the killing blow.

Naruto spotted an opening in Pein and launched his fuuton rashuriken towards Pein's blind spot. After dodging Naruto's uppercut to the chin, Naruto was able to graze one of Pein's upper cheek. Realizing Naruto's intentions, Pein seized Naruto's arm to Naruto's surprise. A moment too late and Pein would've been headless. Just as Pein was about to thrust his ultimate jutsu into Naruto's chest, Naruto caught Pein's arm. A deadlock. Realizing that the fuuton rashuriken won't hold too long, Naruto decided to unleash his fuuton rashuriken right into Pein's face. Realizing too late what Naruto intended, Pein also decided to unleash his ultimate jutsu in an effort to try to dampen some of the damage from the fuuton rashuriken.

Both of them were caught up in the roaring maelstrom of white blinding light of intense heat. Naruto thought to himself whether he will die as a great Hokage. Even so, he wouldn't die with any regrets. Naruto was able to retrieve Sasuke. He was also able to secured an official date with Sakura. Best of all, Naruto was made Hokage at such a young age. Allowing the combination of both jutsu to swallow him up, Naruto soon heard a thump. The thumb of a body that has been thrown with great velocity. There on the ground lain Naruto's ragged body. Else where, Pein's body also lain motionless. Barely alive, Naruto could hear faint voices calling....

Naruto could felt that something had hit his head and woke up to see Iruka-sensei. Huh? Naruto thought. What just happened. Naruto told them what just happened but everyone just laughed at him. Iruka-sensei told Naruto to stop blathering nonsense and to stop disturbing class. Some of the kids utter that it was the other Naruto, the son of the Yondaime Hokage that actually defeated Pein and saved the world. Afterward, this other Naruto was made Hokage. Reality finally came back to Naruto. He was just a loser who shared the same name with the Naruto who actually defeated Pein; the Naruto who was the actually jinchuuriki of the Kyuubi. In truth, Naruto shared the same name, even the same hair color, eye color and even had similar ages, but he was ugly when compared to the other Naruto who defeated Pein. Even though Naruto greatly admired the other Naruto, he was just an utter failure when compared to the other.

When Sasuke broke out of the Tsukiyomi, it caused a severe backlash where Sasuke always break out of Itachi's genjutsu to always find Itachi sitting on the throne with Itachi saying, "Idiot brother you just caused an infinite time loop to begin." Anyone who enters into that area is also caught into the infinite time loop. Since Zetsu came to watch the fight, Zetsu got caught unknowingly at the start. Kisame breaks in trying to warn Itachi but gets caught in it repeatedly breaking in. Team Hebi enters in trying to help Sasuke to always find themselves jumping into the fight while Kisame breaks in to warn Itachi while Zetsu is just watching as Itachi says, "Idiot brother you just caused an infinite time loop to begin."

Team Konoha bust through the side door and Naruto screams out for Sasuke which also gets caught to find themselves repeatedly breaking through the side door with Naruto calling out Sasuke's name as Hinata gasps as she realizes what really happened only too late to react as Team Hebi jumps in to help Sasuke fight off Itachi as Kisame breaks in the door to warn Itachi while Zetsu just watches everything never suspecting anything as Sasuke gets ready to attack Itachi all the while Itachi sits on the throne saying, "Idiot brother you just caused an infinite time loop to begin."

After a few days, Pein was able to take over the world and Tobi, feeling quite bored, returned to purposefully get caught in the infinite time loop to play pranks on everyone. Just as Team Konoha enters through the side door and Hinata gasp, Tobi randomly sucker punches a Konoha ninja, Team Hebi jumped in to help Sasuke to only find themselves jumping into a tub of random things Tobi has in mind, Kisame burst through the door either slipping a Tobi's banana peel or other random traps Tobi set at the main front door, while Zetsu watches in utter horror and confusion, as Sasuke prepares for another attack only to find himself in random poses Tobi has put Sasuke in all the while Itachi sits on the throne with the random make-up Tobi puts on Itachi with Itachi saying, "Who did this!?"

Yondaime's ultimate plan for the Kyuubi was to seal it in a material form- a sword, maybe. Because it's no longer in the shape of a bijuu, the Kyuubi can no longer be used for Pain or Madara's nefarious plans, and the dead Yondaime in his infinite wisdom is victorious over Madara. Naruto learns this plan after learning of Jiraiya's death and conversing with the scroll toad. He goes off to the Toad Mountain to train in solitude (I really expect a serious change in Naruto's personality after he learns about Jiraiya and whatever the true purpose was behind Yondaime's sealing of the Kyuubi within himself, as well as his lineage).

Sasuke loses an eyeball to Itachi. Sometime after that, Kabuto ends up fighting Sasuke (he said that was his plan). The dormant Orochimaru inside of Sasuke resonates with Kabuto and they end up having an inner battle royale between themselves and Orochimaru for possession of what body. Sasuke's sharingan is weakened by the fact he only has one eye now, and he temporarily loses to Orochimaru. Kabuto gets away with Orochimaru's powers, and Orochimaru gets away with Sasuke's body.

Naruto returns to find that Tsunade has also passed away in a battle with Pain, and Kakashi is the new Hokage. He immediately looks for Sakura, and she is tirelessly training to control her abilities that Tsunade left behind for her. They talk, and contemplate what they should do now, after losing so much (I expect Naruto to continue getting darker as it progresses).

They decide it's time to finish of what is left of Akatsuki, and ~~~ wait, out of ideas. BRBL.

After a couple dozen loops, Tobi finally gets bored and nabs Naruto as Team Konoha breaks in and takes off leaving everyone trapped in the infinite time loop. After a few days, Pein was able to take over the world and Tobi, feeling quite bored, returned to purposefully get caught in the infinite time loop to play pranks on everyone. Just as Team Konoha enters through the side door and Hinata gasp, Tobi randomly sucker punches a Konoha ninja, Team Hebi jumped in to help Sasuke to only find themselves jumping into a tub of random things Tobi has in mind, Kisame burst through the door either slipping a Tobi's banana peel or other random traps Tobi set at the main front door, while Zetsu watches in utter horror and confusion, as Sasuke prepares for another attack only to find himself in random poses Tobi has put Sasuke in all the while Itachi sits on the throne with the random make-up Tobi puts on Itachi with Itachi saying, "Who did this!?"

OMg, heres a mad plot for the current situation.

When Itachi met Naruto back in the forest , before fighting Saske , he put Naruto under strong genjutsu and then heng him to look like Itachi ,gives him 50% of his chakra and goes to meet Saske for the big Uchiha fight. Stands in the background some where, controls Naruto to fight him, makes Saske use up all his chakra but lets him kill Naruto, then comes out himself kills Saske easily and takes Saskes eyes that have gained MS by killing his best friend and in return Itachi gets EMS.

After defeating Akatsuki a new threat appears. The Yondaime, whom everyone thought to be long dead, comes back and revealed that he is the true Kyuubi and demands that Naruto return the other half of the Kyuubi. A new battle starts as Konoha is forced to fight the frightening Kyuubi possessed Yondaime. To ultimately defeat the Kyuubi Yondaime, Naruto has to search out the hidden "ninth tail" that Minato has entrusted to Jiraiya.

When Naruto finally discover the "ninth tail," he discovers that Kushina is actually the ninth tail. Naruto learns the whole truth about his parents and what really happened during the sealing process of the Kyuubi. The Kyuubi was too strong for the Yondaime to seal completely thus why the Kyuubi was split into three parts and separated far from each other. Minato bearing the hardest burden seal the yang of the Kyuubi into himself, yin into Naruto and the ninth tail, the key to the Kyuubi's awesome power, into Kushina.

Thinking that Naruto could save both his parents, his parents had a different idea. In order to save Konoha and Naruto, with the last fragment of Minato's will and humanity, Minato was able to stall the Kyuubi for long enough for Kushina to sacrifice herself to impower Naruto to destroy the Kyuubi Yondaime once for all. Thus in the end, Konoha was saved but Naruto lost his parents.

Konoha and her allies had severely weakened Pein. In a desperation move, Pein summoned every once of his ability and combined all the elementals into causing him to become Captain Planet. With the new found form, Pein proved to be too much to handle thus greatly overpowering Konoha and her allies.

Naruto is actually his own father. In the decisive match against Akatsuki, Naruto and Sakura are thrown back almost two decades into the past where they assume their new identity. Naruto takes up the name Minato while Sakura takes up the name Kushina. They fall in love and have a blond baby boy which they name Naruto.

just realised a couple of things (sorry if already posted before)

mandara is stopping the naruto gang for personal gain:
mandara will take the eyes from the victor of the sasuke v itachi fight. the victor will be near death therefore the best opportunity for him to gain another set of sharingans.
i doubt mandara wants to relinquish the title of strongest ninja or the other goodies that come with it.
imo mandara set itachi up from the get go; for a person who knows all about the sharingan why didnt he warn itachi that a normal sharingan can overcome a MS?
we know that a sharingan can be lvled by other then the original user (both kakashi and mandara proved that). so why did itachi wait?
imo mandara told him to, with the intention to make that battle more closer so the victor will be too weak to stop him taking sasuke's eyes (whether the victor is itachi or sasuke they still gonna have sasuke's eyes).
if itachi was to fight sasuke a year before the current fight then imo itachi would have killed sasuke with ease and got the eyes and been able to fend off mandara; so mandara had itachi wait until it was the right time. we know mandara is capable of this.

another one:
- itachi executed the final MS technique and summons the kyuubi, get naruto and we see naruto vs sasuke. as naruto is under itachi's control he cant help but fight sasuke (this one is wafer thin in terms of justification, but we have seen weirder things happen for worser reasons).
