Thanks Hirohata for the thread!
What are those anime scenes or episodes that are burned in your memory and will forever remain with you? Those anime scenes or episodes that regardless of how many new anime series you watch or how many months has passed since you last watched them, you will always remember them. Be it because of the story, the characters, the music, the animation, etc.
Note: If the reasons why those scenes or episodes are unforgettable to you are spoilerish, please put them inside a spoiler box. Thanks!
Here’s my first contribution to this thread :):
Clannad episode 14
That episode is unforgettable to me for so many reasons:
1)Kotomi’s arc is one of my favorite arcs in Clannad.
2)I absolutely loved the conclusion of the arc and the episode itself.
3)I watched that episode with my mom and my mom is not a big fan of anime series, so that episode is extra special for me for that reason.
4)Both my mom and I were deeply touched by that episode and we were crying like babies during the last part of the episode and even after the episode ended.
5)The episode shows how strong and powerful the love of parents can be for their children.
6)The suitcase part of the episode was amazing in so many levels, and the revelation of what was inside of it was unexpected, sweet, touching and awesome at the same time.
7) The “journey of the suitcase” is great and an important reason of why this episode is so moving.
8) It was very nice and sweet to see all of Kotomi’s friends being there for her and working hard for her sake.
9)The letter from Kotomi’s parents was short but so moving, wonderful and so full of love.
10)I get teary-eyed just by listening to the music from that episode and if I watch it tears start rolling down my face, it doesn’t matter how many times I have watched that episode it never fails to touch my heart. (In fact, I was watching part of the episode as I was writing this post and yes, I started crying)

This thread just screams to me of the final episode of the Fate/stay night anime (episode 24). It is one of the only anime scenes that's made me cry.
I think this video (http://www.youtube.com/watch?v=Cma4rax6yws) sums up the finale pretty well, but please don't spoil yourself without watching the rest of the episodes first.
I don't know why this particular moment was so memorable. Perhaps it was the fact that over the course of the anime, I grew to love Saber and her relationship with Shirou. She started off somewhat robotic but grew to like him more and more. That scene right near the end where she was alone with Shirou where she finally admits her feelings for him and then disappears was especially heart-renching. Even though I saw it coming I still couldn't help crying.

Code Geass: Lelouch of the Rebellion R2 / Last Episode
That episode is unforgettable to me because:
1) It was the perfect ending for an incredible anime.
2) Lulu’s death. The way in which Lelouch atoned for his sins was so emotional and meaningful. I get teary-eyed just by listening to "Continued Story". (http://www.youtube.com/watch?v=bmoIaJLjtlM) I cried so much when I watched that part of the episode. Of course watching Lulu dying made me sad but I especially cried because I could relate to the immense pain one feels when one loses someone dear, to the great pain one feels when a loved one dies.
3) It was the episode that officially turned Lulu into one of my all-time favorite anime characters and "Continued Story" into one of my all-time favorite anime songs.

The one and only scene in an episode of an anime ever to make my eyes well up and my heart fill up with rage. Watch and you'll see why.

Probably all of Tsubasa Tokyo Revelations, but Episode 2 stood out the most. So many things went wrong in that episode, and that single episode marked the complete 360 of the series' lighthearted mood that carried on to the very end.

Lovely Complex Episode 8
This episode is unforgettable to me because of the scene when Otani rejects Risa. It was such a sad scene :( ; you couldn’t help but feel bad for poor Risa, especially when she started to give her “Bear Curry” speech. And Nakao and Nobu’s participation at the end of this episode sealed the deal of making that scene unforgettable :D.
Nobu: "Seriously, what are you? The spokesperson for bear curry?"
Nakao: "For some reason I feel like having bear curry now."
Nobu: "Darling, please don't speak right now."

That has to be Dragonball Z. I was just a little boy when I saw that
Son Goku turned into a Super Sayan. I remembered the next day in my class, everybody was talking about this epic moment :amuse

on Tsubasa Reservoir Chronicles, i won't forget..
:) Scribble World - episode 37
part 1 (http://www.youtube.com/watch?v=7uWoMbmlPO4&feature=related)
part 2 (http://www.youtube.com/watch?v=-Kq64tXskw8&feature=related)
part 3 (http://www.youtube.com/watch?v=Pq8_b7rUSyc)
Its a filler episode (the story was not on the manga) although its the most enjoyable & craziest episode i've ever seen from TRC.
Mokona is like a mangaka on this episode where she created a world she wanted (to happen) for her friends & at the same time to have the sakura memory feather back by the help of a lady artist.
The last part was quite a mystery because the lady artist had been gone just right after Syaoran & others came out of the scribbled/cartoon world although mokona has been talking to her awhile ago.

and I'll never forget that cat puppet (Belzenef) of Nekozawa-senpai from Ouran High School Host Club.
Even the puppeeter itself is so weird & funny. I think the puppet has been his outlet for his emotions. :tem

After watching episode 14 of Shiki, I must say the scene of Toshio and Kyoko in the operation room is a truly unforgettable scene.
Shiki episode 14
Just seeing Toshio performing all those kind of different experiments on his own wife, seeing Kyoko that scared and vulnerable, and then seeing Toshio killing her like that (by stabbing her heart) was enough to make that scene completely unforgettable.

DramaticallyShirley's death. She wasn't my favorite charcter but... damn that was sad.
RomanticallyDominique charging to his almost certain death for Anemone.
ComedicallyFour Samurai masters stuck in tolets stalls with no paper. The ensuing battle of high strategy was one of the funnier things i've ever watched.
ArtisticallyThe final sword fight was a gorgeous work of art.

Code Geass has many of these. :D
But for me.
Lelouch ordering Eupfimia to kill the people of Japan of course not intentionally and him killing her
C.C killing Mao.
First episode of the second season.
The emperor having the Geass.
The way V.V. showed up and told Suzaku about the Geass.
Rolo having Geass.
The final episode and final scene of the first season. And the amazing cliffhanger to find out in season two they both(Lelouch and Suzaku) survived.

First times are usually unforgettable, and this one definitely was ;).
Nagisa’s first time... ( http://www.youtube.com/watch?v=OT4DDIKREt8&feature=related) drinking sake that is. Nagisa’s first time drinking alcohol was hilarious and it sparked one of the funniest moments in Clannad. :XD

to start off with:
Claymore, episode 8:
The Scene of Teresa's decapitation by "Orcish" Priscilla, as it *IS* the entire plot and setting up of the Claymore saga, of Clare, the protagonist. So, much emotion, you so understand and cheer for Clare in her pursuit of revenge/justice, from it. Quite similar to how many of us Americans feel about UBL and his recent execution, that same desire for revenge/justice, hehe
Claymore, episodes 22-23
Clare's Leg Partial Awakening: saving Miria from getting decapitated, severing Rigardo's arm, and than pwning Rigardo dead, hehe. ~"I wasn't able to save Flora or Jean. I'm too slow! Why is my body too slow?! I need to be more/moreto! [Now in a very deep very inhuman voice] Morrreeeeee/moreeeeeetoooooo. I need moreeee/moretoooooo speed! Moreeeee/moretooo! Unicevi, kuroshiok/unforgivable, I'll kill you![forgive my sad attempt at japanese and my poor hearing+memory+spelling too of the correct pronunciation]
Claymore, episodes 25-26
Clare's Awakening of her QoB, Queen of Blades, or Zerg Queen Sarah Kerrigan SC/BW game - lol, Partial Awakening Mode. But *NOT* the actual battle as it was crap, damned anime!
---------------
lots of good episodes and their scenes from:
Phantom: Requiem of the Phantom
(unfortunately, I don't know which episodes they are off-hand)
and
Code Geass
at least one of them is episode 23-24
I forgot the girl's name now and too lazy to look up, but it's accidental Lelouche's Code Geass' power's "massacre scene"
(unfortunately, I don't know which episodes they are off-hand)
-------------------
DBZ:
I 2nd-concur with the episode with Goku's SSJ1 transformation against Freeza! It was awesome, thanks to that "slow/boring" build-up to it, hehe.
and many more animes and their episodes and their scenes... I'll get to later...

Soul and Black Star "touching" moment
http://www.youtube.com/watch?v=D2CGdlO-GLc
I don’t even remember the episode this moment comes from, but that doesn’t change the fact that this is an unforgettable scene for me. I might not remember the episode but I sure clearly remember the scene. “Black starrrrr.” Sourrrrrr.” It’s such a funny scene that I can’t help but laugh every time I watch it. :XD Male friendship at its best is what we have in this scene! :D

This is what a lot of romance Anime should do. Let the characters show how they feel about each other... Not just a hug or a short "chuu".
A real kiss. Like shown here.
For me an unforgettable scene.

Three scenes from Ghost in the Shell.
First, the famous opening of course that easily belongs to the best openings to a movie of all time. Maybe no other opening has succeeded in capturing the atmosphere of the entire movie in 3-4 minutes so well.
Second is the city scene. Kusanagi´s search for her own identity in a town and in a time in which the identity is quickly lost, coupled with Kenji Kawai´s haunting interpretation of the Min'yō prayer "toho kami emi tame" makes this scene unforgettable.
The third if of course the "Puppet Master" scene. This scene is unforgettable for me because it made me ask myself question is never asked or even would have thought of asking myself.

Helling Ultimate,
first the fighting scene in which Seras finally embraces her nature rather than fear and fight against it, just so that she can avenge the man she maybe loved but definitely admired.
Second, Alucard´s Level 0, simply because all hell broke loose over London at that point.

Neon Genesis Evangelion, pretty much the last two episodes. Shinji´s inner conflict, his fears, are displayed so well, though some people criticized it for the confusing nature but isn´t it even more accurate that way?
https://www.youtube.com/watch?v=unMNZVu7fFg
Rurouni Kenshin: Tsuioku Hen, the birth of the Kenshin we know and the death of the Battousai, the Manslayer and of course finally, the reason behind his famous scar (starts at 15 min)
