Either Obito was manipulated into killing Rin, maybe even unknowingly, or it's Madara's doing.
Like someone said, parallels with Star Wars are strikingly obvious.
Have we seen his eyes when he used Kamui though? We've seen it before Kamui. Maybe Tobi is just that quick with transofrming his tomoes.
I don't think Rin is dead. Madara could have genjutsu'd or captured her and pretend Rin was killed due to Kakashi incompetence to make Obito go bad. Not Madara himself, but he could have had someone do it. Must have been a powerful shinobi to kill Rin despite Kakashi and/or Minato, IF either were with her.
Or she could have been killed on a mission with completely different teammates.
Minato was not with her, since he explained at the beggining of Kakashi Gaiden he would go in a different team.
But it doesn't always mean they won't go on the same mission. It just means Minato can do separate missions from Team Minato, but that they still have a chance of doing the same missions.
remember...it wasn't team minato anymore...it was team kakashi(his first mission as the leader after becoming jonin):super.
minato took over because of kakashi's recklessness(with raikiri)...
once obito died...minato fighting solo because of a shortage of manpower in konoha.rin was probably added to another team and this is probably when kakashi joined anbu(probably shortly after).because itachi was about this age in anbu...kakashi with a sharingan would have been a strong addition:hee

Seriously, it happened shortly after Tobi's death and before Tobi's attack on the village. I'm guessing Rin was still stuck on Kakashi while Kakashi rebuked her out of faithfulness to Tobi's memory-then WHACK! Bye-Bye Rin. This obviously is Tobi's decent into madness, where the protector from the shadows morphs into destroyer from the shadows. As for who or how Rin dies is irrelevant. She's dead, that's all that matters to get us where we are today. Taking 3 chapters to show us her death gets us nothing but angry readers.
Logically, it's Rin's death which changed Obito, first it was a detail in the manga but finally...
Rin died between 2nd shinobi war and Kyûbi's attack on Konoha, 2 years passed between these 2 events.
Also, neither events happened among these 2 years. Or, if we follow chronology, it's the same period of" the village of the bloody mist" by the Mizukage controlled by the masked man with the long hairs.

I am putting this on Danzo. He seems to be the epitome of asshole and has his head far up his ass as far as managing things without violence go. Hence the reason behind Obito's Konoha hate and him supporting Madara's cause.
What if Obito noticed Kakashi and Rin kissing (or perhaps more lol) and then out of rage killed her somehow? Something like Vader in episode 3 (well she was not dead but close enough)?

I find it too coincidental that Madara, through Zetsu, was trying to convince Obito of his plans, and that Zetsu was actually taking the time to watch Rin and Kakashi simply because Obito happened to mention them in hi sleep (and we aren't shown him talking about them any further than that) in order to be able to come and warn Obito. Zetsu seemed to be in service to Madara in this regard, and thus, I'm left to assume that Madara had Zetsu follow Rin and Kakashi in order to capitalize on some kind of opportunity. The most obvious would be erasing one of Obito's reasons for trying to get back to his old life. What better way to do that than to kill off someone precious to him and place the blame on the only other person precious to him?
That might be a little more involved than it actually is, but I'm going to assume that Madara is pretty much directly responsible for her death, and my guess is that it is Zetsu that kills her, disguised as another shinobi, known or unknown.
