I just remember, like Clamp's mangas, there is a tendency that characters have similarities from previous manga especially on the physical features.
Here's some more which characters are kind of similar... (or maybe just their hairstyle )
Lan Fan from Fullmetal Alchemist and Momo Hinamori from Bleach
Killua Zoldyck from HunterxHunter and Haru Glory from Rave Master

I've been on the look out more since this thread was created.
While I was reading Deadman Wonderland 37, I thought Bomb (yeah, that's his nickname I guess) could be related to Kanda. If it wasn't the scar they would be even more symmetrical to each other.
If characters from a manga within a manga count, then I think Doumoto Makoto from PCP, a manga in Bakuman...
... looks quite a bit like Tieria Erde from Gundam 00.
Except Makoto's hair is brown and Tieria's is purple, and Makoto's glasses frames are thicker. And Makoto's probably more outgoing and (insert other positive adjectives) than emo Tieria ^^
lol. Akatsuki is such a Naruto rip off.
I wonder if Toujou is a tribute to Hiryu. Tamura worked on Psyren as an assistant.
I wonder if anyone sees it the same...
Kyūbi no Yōko from Naruto
Alucard from Hellsing
They don't nearly look the same and actually their characters aren't too equal either, yet they're so similar somehow. Those dark guys, totally enjoying havoc and destruction, always superior to others. Their voices in the anime are kinda related, too. Very deep of course. Alucard also uses some kind of dog summonings which aren't too far away from a fox and instead of a huge number of tails, he always has a huge number of eyes.
Alucard's colour is red, color of the Kyuubi is orange or sometimes red. Both are rather slim but absolutely powerful.
