Intellectually (as so far seen), Shikamaru- hands down. I'm a little biased, but come on- he took down an immortal Akatsuki member with sheer wits.
Jutsu-wise... is hard to say. Kakashi is damn sure up there, and we still haven't seen but the tip of the iceberg of his jutsus. He also uses them to their maximum capability under the harshest of settings- a truly astounding genius.
And then there's Orochimaru, who had absolutely no limits on the production of the craziest forbidden jutsu. The man who used (some created), techniques that included resurrection, body-snatching, shedding skin, the various cursed seals, using three Rashoumon at once, inventive use of the Kusanagi, and let's not forget that crazy-tidal-wave-of-sword-mouthed-snakes no jutsu. He's up there too.
And then we have Sasugay. Obviously I'm not a fan, but he is damn sure up there. Having incredible growth in just a couple of years, he completely mastered his element of lightning (using his other element of fire with nearly as much ease), and masterfully using genjutsu in adverse situations. Still a step behind his brother (or so it currently seems), but still seems like he's more of a genius than Itachi (I don't count killing your best friend to obtain some insanely powerful doujutsu that gives you dominion over seemingly everything on the planet as being a genius).
There's the unconventional genius, Naruto, whose Kagebunshin training gives him years of training and experience in just a few days time. Learned the Rasengan, an S-class jutsu that any normal genin could not have learned. Talent is in the blood though it seems, as his father was hailed as the greatest ninja to come out of Konoha- although it isn't fair to put him in this list, as we know so little about him; likewise to predecessors (we never even saw Sandaime in his prime).
The genius of hard-work, Lee, is also worth mentioning. As with Naruto, he's unconventional in the sense that he became a ninja through Taijutsu alone, an absolutely mind-blowing feat in ninja world. Can open the Celestial Gates, something that even Neji couldn't do. It's important to note that we aren't sure of Lee's limits in Part II, so it's very possible that he could have mastered the first few gates and can use them freely, like Gai.
