Bundy probably does not become a full time starter until 2014 - 2015 anyway. Tommy John surgery won't kill him. Having it now is probably for the best. Get it done in the minors, while he doesn't have to worry about throwing 200 innings. Get it cleaned up, strengthen the arm, no worries about overtaxing him. The real danger after TJ is when pitchers overcompensate, putting stress on their shoulders and legs. Shoulder injuries are what pitchers never come back from. Rushing pitchers back from TJ often results in shoulder injuries.
