The only Genjutu Kabuto used was an A-rank genjutsu that Kakashi blocked without an effort, lol.
The sharingan abilities are well-known in this tournament, and Jiraya can actually counter them summoning a giant frog, keeping himself outside the eye range of the genjutsu, or making a KB and hiding in it's shadow.
IMO Kakashi could perhaps hit Jiraya with a genjutsu, but I doubt he would be a OHKO like it was against unaware fodder ninjas.

If Kakashi would've had the Kamui he used against Deidara, then he would lose...but we saw that his current Kamui is nearly instantaneous, and Jiraiya can't counter it...how can he counter something that he doesn't know about and doesn't have to speed?
If Jiraya is on top of a toad, I doubt Kakashi would be able to hit Jiraya with it, plus when was the last time he used Kamui right off the bat?
Kakashi can likely make sure Jiraiya doesn't summon with his genjutsu.
Jiraiya is immune to genjutsu, people; he knows how to break genjutsu, so he can't be caught in genjutsu by Itachi or Sasuke, not to mention Kakashi.
Kakashi can manipulate the situation. He can put Jiraiya in a genjutsu, run towards him and convince it's a good idea to use a katon jutsu. In the situation it really would be a good idea to use a wide range katon like endan to attack Kakashi (as far as Jiraiya knows) so all Kakashi would have to do is nudge Jiraiya with his genjutsu.
If Jiraya uses a jutsu that Kakashi can't use, then that strategy goes to hell.
