Comes down to Kamui. Kakashi has gotten very very good at using it and Jiraiya would never expect it so I have to go with Kakashi. Seeing how well he used it versus Sasuke, Kakashi wins by bringing out Kamui early when he understands he can't hope to beat Jiraiya any other way. He has no reason not to go all out as Jiraiya is his only opponent and for once he doesn't have to protect his comrades.
Jiraiya fought against three, he needed to go into Sage Mode for one body. When the rest of Pain appeared, Jiraiya didn't fight them, he hid and then sneaked up close to get a closer look at the bodies. Kakashi never used Kamui against the two bodies until the end when he was trapped, and even then it took chakra exhaustion to kill him.
In terms of elemental advantage, ninjutsu, genjutsu, and taijutsu, Kakashi is superior. In terms of stamina and strength, Jiraiya is superior. Plus, Kakashi was able to get a surprise in on Pain on his own using kage bunshin, Jiraiya needed Pa and Ma.
Against Hidan, Kakuzu, and Pain, he was saving Kamui for last when he needed it, especially since the intel said Hidan was immortal and Pain had six bodies who could use different powers. According to Zabuza, Kakashi goes all out when he needs to otherwise he avoids showing opponents his jutsu, but that was back in Part I.
Plus, would JIraiya have good defense against Kakashi's genjutsu? Kakashi's pretty good with Sharingan and genjutsu, he could put Jiraiya in hypnosis. But, it's Jiraiya so he would probably know that.
This is a very tough fight that will be challenging for both fighters. Jiraya strenghth, and stamina will be a bitch for Kakashi but Kakashi’s arsenal of jutsu,intelligence, and speed can force Jiraiya into a corner. Also Kakashi’s elements of suiton,ration, and doton trump Jiraiya’s katon, and doton. Kakashi can read Jiraiyas seal in a instant thanks to his sharingan and Kakashi’s seal speed is up in the top tier of ninja. The main problem for Kakashi will be the summons but if he can dodge them easily or he can engage Jiraiya in close range combat so the summons have to be weary of hitting Jiraiya. Sage mode would also be a problem but Kakashi has always been able to keep up with his opponents and in this fight he doesn’t have to protect anyone. People forget in the fight against Kakuzo his chakra capacity showed huge improvements from where it was in part 1. He used 5 raikiris, a suiton, tanked decent level jutsu, and still had enough juice to pull of a kamui.
In the end I believe Kakashi would win this fight 6/10 so I have to give it to him. Kakashi won’t lose a fight without atleast getting Kamui off which will be deadly for Jiraiya even in sage mode . His accuracy with the jutsu is very impressive at this point in the manga. This is truly a high level fight though that will push both ninja to their limits.
Jiraya summons one of the frogs and begins to write another Icha Icha volume.
IMO, Kamui, while an extremely deadly jutsu, has only be shown to be extremely fast to bring up at very close ranges: at medium range, Jiraya should be more than able to dodge the jutsu by becoming ultrathin.

Jiraiya beat Sasuke, with the defense being that he could defend against/overcome Amaterasu, Tsukuyomi, and Susanoo. I can't see how he loses to Kakashi, even with Kamui, especially considering that against Pain (who we all know is stronger than Deidara, and that Kakashi should've also known, seeing as how he killed Jiraiya), he didn't use Kamui until he absolutely had to.
Jiraiya wins even without Sage Mode, since it's really hard for Kakashi to handle any of the frogs, really, and remember that because Jiraiya knows how to break out of genjutsu, Kakashi can't catch him genjutsu, lol
Kakashi can catch Jiraiya in a genjutsu. He has one that instantly puts Jiraiya to sleep. What counter does Jiraiya have for that?

Before stating he's never shown Genjutsu, he hypnotized Zabuza into performing jutsu he wanted him to perform, so that's mind manipulation right there. Also, the ability to "swim" through the earth with his hidden mole technique, since it's a doton just like Yomi Numa, should allow him to swim right through the muck and stab Jiraiya in the back if he wants.
But loathe as I am (LOATHE) to admit it, I feel like I have to vote for Jiraiya for having greater stamina. Kakashi can't use Genjutsu to control all of his toads over and over, and if he wastes a Kamui to block oncoming jutsu then his sure kill is wasted.
EDIT: That said, I'm voting for no one. Since Jiraiya got one victory he didn't deserve, I think Kakashi's due one. But I can't make myself vote for him and certainly can't bring myself to vote against Kakashi.

Kakashi can win, but he has to go on the offensive. Hypnotic genjutsu IMO would be a potent weapon against Jiraiya.
But Jiraiya can break genjutsu, he knows how to do so...so he can counter every genjutsu in the manga. No genjutsu can hold Jiraiya, he knows how to break them. In addition, Jiraiya and Kakashi have comparable speed, while Jiraiya's strength and chakra are far greater...
Oh, and Kakashi can't escape Yomi Numa; nothing can escape it.
