Dude, a thread for making sure all the loose ends of the Naruto storyline are ultimately tied together? Yes please.
In this regularly updated thread, we shall be recording the different plot holes in Naruto and regularly recording all theories, clues, information, and basic progress that we may acquire in creeping closer towards filling in the hole. Such information will mostly be taken directly from you guys' discussion and posts. You fine people will be mostly responsible for pointing out ideas and concerns for potential plot holes, so don't be shy in feeding me suggestions.
Please note that these are all potential plot holes, meaning holes in the storyline that are in danger of never being filled in simply because they seem easily forgettable, so do not bitch about what the most strictly accurate definition of plot hole may be. The "plot holes" we will be tending to the most will be the ones that could actually manage to go unfilled without totally confusing the story. For example, we don't need to keep tags on who the leader of Akatsuki is, because he's not going to be a fuzzy silhouette forever. However, we could easily forget about Kakashi knowing Kaleidoscope Sharingan and the story could still end without any questions being raised about it.
The goal of this thread is to make sure that there is nothing that goes unexplained at the closure of the Naruto story. Because in case you haven't noticed, MOST ANIME AND MANGA HAVE TERRIBLE, HOLLOW ENDINGS. We have right to have faith that Kishi will break this curse.

I have eliminated the Bijuu Plot Hole section because I am confident that it'd be impossible for the series to end with any of the nine Bijuu and Jinchurikki going completely unmentioned. Sorry folks, but those kinda things aren't potential plot holes and this just isn't a theory discussion thread.
PLOTHOLE 0: Uzumaki Naruto's Origins
Scenario: The truth of Naruto's birth and past is extremely shady. All we know is that he was chosen by the Sandaime to host the Kyuubi at his infancy, and that the Sandaime willed him to be honored as Konoha's hero.
Questions: Um, lots. Who is Naruto? Why Naruto? Who're his parents? Who's he to the Sandaime? Just what happened on that fateful day of the Kyuubi's sealing?
Outcome a: He is the son of the Yondaime, being the most appropriate choice for a Bijuu host.
Outcome b: He is the clone of the Yondaime, somehow.
Outcome c: He is the Yondaime, and the seal jutsu required he be reborn with no memory of the event.
Status: PARTIAL RESOLVE - Itachi mentioned Naruto being "the Fourth Hokage's legacy", which could easily mean he is directly related to him somehow and wasn't just a random newborn that got screwed over. FYI, speaking of a person's "legacy" is usually going to be used in terms of genome, therefor, offspring.
Thoughts: In case you haven't noticed, this is the biggest mystery in Naruto and shall be the last thing in the storyline to be completely tied up and resolved. However, there are many sub-plot-holes under the Who is Naruto category, and we can keep track of each piece individually to make sure in the end that Naruto's origins are explained in their entirety.
PLOTHOLE 1: The Uchiha Secret
Scenario: Sasuke found a secret lair underneath the Uchiha village that contained a scroll with a dark family secret on it that seemed to give him some sort of serious resolve.
Question: What did the scroll reveal?
Outcome a: It admitted the truth and specs of the Kaleidoscope Sharingan requiring the murder of a loved one.
Outcome b: Told how to acquire a higher state of the Uchiha bloodlimit.
Outcome c: Revealed the underlying and true purpose/function of the Uchiha clan.
Status: UNRESOLVED
Thoughts: This one could take a loooong time to wrap up. Probably not until Sasuke is converted from his psychosis.
PLOTHOLE 2: Kakashi's Kaleidoscope Sharingan
Scenario: Kakashi developed a custom variant of a technique that Itachi claimed could only be triggered via killing "your closest friend".
Question: How did Kakashi attain this technique?
Outcome a: He was able to trigger it via resurfacing repressed guilt from feeling responsible for Obito's death.
Outcome b: He was able to trigger it the same way, but through the guilt of someone else's death.
Outcome c: Mothafugga actually killed a brotha in cold blood.
Outcome d: He somehow triggered an "anti-mangekyou" from saving a loved one.
Status: UNRESOLVED
Thoughts: My money's on Kishi not giving a damn about justifying this particular development; I'm practically anticipating his abandoning it, because it'd be so easy just to give Kakashi a new supermove and not care about the logic behind it or lack thereof. I'll be watching this plot hole like a hawk until it's nailed down on all corners.
PLOTHOLE 3: Asuma's Fire Kerchief
Scenario: The piece of cloth with the fire kanji on it that Asuma had always worn around his waist is identical to the ones that the monks of the fire temple sport that were attacked by Kakuzu and Hidan.
Question: What is Asuma's connectivity with these fire monks?
Outcome a: When he was younger, he was actually a fire monk and a member of the temple.
Outcome b: He has no connection with the monks, but is a member of the 12 guardians of the Daimyo.
Status: UNRESOLVED
Thoughts: Keep in mind that Kishi has a good history of fleshing out the sidiest of his side characters. Even Gai's had tons of screen action, even if most of it's had to do with Lee. We should assume that we're going to learn about Asuma's past and inner-person now. I'm excited about it.
PLOTHOLE 4: Naruto's "That Jutsu"
Scenario: At nearly the nose beginning of the Part 2 saga, Jiraiya warned Naruto not to use an unspecified jutsu in the Gaara rescue.
Question: What the hell is this technique Naruto knows and why is it so dangerous?
Outcome a: It's a move so extreme that Jiraiya is wanting him to save it for fighting Akatsuki.
Outcome b: It was the four-tail Kyuubi breakout form all along, regardless of most not considering it a 'jutsu'.
Status: RESOLVE UNCONFIRMED
Thoughts: Many have to consider the possibility that Jiraiya was actually talking about the four-tail breakout form when he told Naruto not to "use" that "jutsu". Contrary claims, though, that this four-tail consumption was too involuntary to be considered a usage of anything, plus it's so far outside the boundaries of what can be called a 'jutsu'. However, presentationally, evidence still points towards Outcome b being right.
PLOTHOLE 5: Tobi
Scenario: After Sasori's death, a strange man in a spiral mask showed up expecting to be accepted into the Akatsuki group. He made a few extremely brief and extremely goofy appearances.
Question: Who the F*** is Tobi and where did he come from?
Outcome a: Tobi is actually Obito, whom survived his brush with death in the Kakashi Gaiden arc.
Outcome b: Tobi is just some random wacky-ass dude with a swirly face.
Status: UNRESOLVED
Thoughts: To most, it would seem definate that Tobi is going to be fleshed out more as a character, but it's just simply strange that someone so weird could show up out of nowhere for a grand total of eight seconds here and there and then not be seen again for months. It's especially strange how he tends to bring out the corny aspects in the Akatsuki crew.
PLOTHOLE 6: Kakashi and Asuma's Interrupted Conversation
Scenario: After Kakashi recovered from his injuries from the Gaara rescue, Asuma had something important to talk to him about until Kurenai walked in, causing him to immediately postpone the talk for another time.
Question: What was Asuma intending to tell Kakashi?
Outcome a: He was going to discuss his being the son of the Third Hokage ("You were one damn fine dad").
Outcome b: Asuma is pussy-whipped.
Status: UNRESOLVED
Thoughts: Seriously though- why the crap did he cut the convo right when Kurenai walked in, without even a word as to why he had to go? Kurenai literally said, "I heard Asuma was here, so..." and he got up and left. I mean, as if it was expected of him. Ugh, I have too many friends with GFs that make them behave JUST like that and I HATE it.
PLOTHOLE 7: Sai and Roots
Scenario: Sai was an odd boy who seemed to exhibit virtually no emotion or understand human behavior at all, yet he was still to replace Sasuke in Team Kakashi. He is apparently a member of an extremely secretive branch of Anbus known as Roots. He also claims to have had a brother, whom is dead.
Questions: What exactly is Sai's history? How did his brother really die? What's the deal with Roots?
Status: PARTIAL RESOLVE- Sai was trained to repress his emotions so to be a more efficient assassin, explaining his soulless conduct.
Thoughts: I know the multiple question thing is a lot to digest, but Sai is a touchy subject that will require a lot of monitoring. Don't be shy in your theorizing to any of those questions.
PLOTHOLE 8: Rin
Scenario: When Kakashi was a young ninja-in-training, he and Obito had a female team member and medic named Rin. Rin probably became very close to Kakashi as they grew up together, especially after Obito's death, but Rin was never mentioned again after the Kakashi Gaiden flashback.
Question: What happened to Rin?
Outcome a: Rin was one of the few people Kakashi loved and was killed (like his Dad and Obito).
Status: UNRESOLVED
Thoughts: This isn't a critical plot hole, but for her to never be brought up again would definitely reek of fish.
PLOTHOLE 9: Danzou
Scenario: Some random, decent looking, middle-aged man just waltzes into the Hokage's office because he's pissed that he wasn't selected to be the Godaime. He is under suspicion of plotting to overtake or destroy Konoha.
Questions: Who is this guy and what the hell can he do for the story with such an abrupt appearance?
Status: PARTIAL RESOLVE - Danzou is potentially a new villain, according to Yamato.
Thoughts: Danzou is no different from Tobi. He's some random dude that comes out of nowhere, that Kishimoto expects to be taken seriously when we don't know where the crap he came from or how he could be significant. Kishi's like, "This is a bad man named Danzou. He hates Tsunade and wishes he were the Godaime instead of her. He may want to conquer Konoha." And we're like, "...Um... oh." Itachi's character is the product of months and years of extremely slow yet well played foreshadowing and subtle puzzle-piecing. And Orochimaru's simply been around for, like, 250 chapters. That's why things of this nature are kind of a shock.
PLOTHOLE 10: The "Uchiha Madara"
Scenario: During Naruto and Sasuke's Part 2 reunion, Sasuke had a short conversation with the spirit of the Kyuubi inside Naruto's psyche. The instant the Kyuubi said Sasuke reminded him of "a certain Uchiha Madara," Sasuke got so mad he forcefully vanquished him and suggested it was foolish to assume he knew what the hell he was talking about.
Questions: What the f*** is an "Uchiha Madara," who is he to the Kyuubi, and why would bringing that up piss the hell out of Sasuke so bad?
Outcome a: The Kyuubi was talking about Itachi, totally justifying Sasuke's sudden anger.
Outcome b: The Kyuubi was talking about some Uchiha way back when, possibly during the great war.
Status: UNRESOLVED
Thoughts: This is a strange one, but a golden catch.
