Hi everyone, been lurking for a while, and have been building up this theory for longer. So here goes. I'll establish where we know some things came from, then move into the theory.

Rinkaku kagune - from Rize -
As we know, Kaneki got this kagune when it was transplanted into him by Kanou. It was noted to be exceptional even before this, and as he was the first recipient, he got the full thing, unlike all of the failures, Nashiro, and Kurona, and is seen to be able to take down multiple ghouls at once while in Rize's possession.
After Kaneki got it, its power dwindled due to either Kaneki's lack of control, or his low RC count. Over the series, we've seen it grow from having 3 at the beginning, to at least 8 now. It is also able to combine those together to create one writhing mass, as seen in the fight against Arima.
It is able to break Quinques, it is unknown if Rize could do this too.

Advanced regeneration - unknown -
Kaneki has one of the most powerful regeneration abilities seen in the series, with the only one actually known to rival him being Noro.
Early in the series, he loses a fight against Touka while berserk, but has no visible marks on him the next day, while Touka is covered in bandages.
In the middle of the series, his fingers and toes are repeatedly removed, then regrow. This prompts Yamori to remark that his regeneration is strange.
At the end of the first series, he takes three fatal wounds to the head, all directly striking the brain, yet makes a complete recovery within a short time span, other than suffering from amnesia.

Quinque breaking - unknown -
Over the series, we've seen him breaking several active Quinques, which has in all situations seemed impossible to the wielder. This is therefore an extremely uncommon ability. So far, the list of ghouls seen to break a quinque are:
  • Kaneki - Doujima, Arata, High Mind, Hachikawa's quinque, Nagomi 1/3, Kura, Arata II, IXA
  • Eto - Arata, Chi She(?)
  • Yoshimura - Arata (wrist section), Kuroiwa Special
I'm not counting anything seen in the anime, or any inactive Quinques, like Urie's at the beginning of :re. If I've missed any, please point it out.
My impression of this situation is something along the lines of using iron ore to break steel.

Here comes the theory part:
Half Ghoul - Rize/Self (?) -
For starters, here's a list of known half ghouls:
  • Kaneki
  • Nashiro
  • Kurona
  • Eto (natural)
  • Takizawa
From this list, if we compare Kaneki to the others, the only one whom he shares traits with from above is Eto, sharing the ability to break Quinques, while the only other person seen to break Quinques is Yoshimura, who is an outlier, being an SSS-rated kakujya ghoul.
Takizawa has fast regeneration, being able to actively reattach a hand, but he had been constantly eating during the time beforehand, whereas Kaneki's is active with minimal consumption.
Kurona and Nashiro have their kagune from the same source as Kaneki, yet theirs are much smaller, and can only produce 2 tentacles at a time, despite having a much more open view towards eating.

My conclusion: Kaneki is a natural half ghoul. His father supposedly died when he was young, but that's just what Kaneki knows, and might not be entirely true. He may have just left after Kaneki's mother discovered that he was a ghoul, and the father potentially assuming she was cheating.
Due to the way genetics work, it is possible that he was born this way, yet was not born with a kakuhou, therefore leaving all of his ghoul traits inactive until jump-started by having Rize's kagune transplanted into him.
This would mean that his mother could bear him to term without having to take the measures that Ukina did, leaving the ghoul father extremely confused.

Leading on from that, it would explain why Kaneki's mother always seemed isolated herself from others, and took good care of him, possibly feeling guilty about protecting a ghoul (both Kaneki and his father) from society. It would also explain why Kaneki's body reacted so well to the introduction of a kagune, because it was literally just fitting in a socket.

Now, this explains why he was able to adapt to being a ghoul, and why he can break Quinques, but doesn't explain his regeneration, which we cannot compare with Eto because we've never seen her get hurt.

So: Rinkaku kagune, powerful regeneration, unknown. One answer. Kaneki's father: Noro.
