It was never told that the last part of exam would be usually done in the tower top. It was supposed to be a "show" for feudal lords and so on to show the power of each village. And looks that Kishimoto did another mistake here, doing the whole exam process on the tower.

So... still makes no sense. On the top of the tower combats were individuals, just a fight and no more. The winner would go to the third part of exam (stadium). Here seems that third part of exam was taken on the top of the tower as well. Correct me if I'm wrong.
