I think kaito's brain was absorbed into the place agito and akito are. He was drowned in water (when he touched agito) towards the end then stabbed. He's probably inside agito which would give lind a reason to go back inside and let agito out since she could stay with him in there.
maybe he was just delivered to fight a different person. There are multiple kings on the ship you know. It's not neccessarily a plot hole just cause he's not there. We know morgan and the other girl who delivered him left to go somewhere else.
