There are a lot of threads hanging open in the manga and i was trying to connect them. Lets review the open ends chronologically first....
1. The bizuu chakra can affect the jinchuriki's body. In case of Rikudo senin and 10tails...after gaining control over it, the effects were such that rikudo 'transcended being human' and was able to achieve such godly feats as blasting 10t's body creating the moon...as said by madara.
2. The younger brother with 'the body' defeated the elder with 'the eye'.
3. Bizuu sealing techs were handed down from the Rikudo himself...yet we see many variations of it in different villages.
4. The key to Minato's unfinished 'that jutsu' was on the scroll, which enabled Naruto to unseal and seal 9t.
5. After taking control of bizuu chakra, the marks that manifsted on naruto's body were the same as on rikudo's. And when he sealed 9t again, it was clear from 9t's expression that the seal was not what was done previously by Minato...rather it was that what Rikudo used. (check shounenshiki and gottheim's interpretation in the translation sub forum). In fact the name of the chapter itself was 'A New Seal'.
NOW, all these connectedly make sense if we assume that minato's unfinished jutsu was the bizuu fuinjutsu(sealing tech). The many variations of this tech must mean that the original one from Rikudo got diluted and gave rise to various derivatives. Minato was trying to take it back to the original perfect. Possibly he got the technical aspects correct...but the reason he couldn't finish it was cause he couldn't possess,control and use bizuu chakra...originally from the 10tails...which would've provided the necessary 'effect'. That's why when Naruto, who already had the seal from his father's scroll,gained the control over bizuu chakra...his body was affected to have the same manifestations as those of Rikudo...and the seal also evolved into a 'new' one (or should i say a different one from that of Minato), the one that Rikudo used originally.
Now onto the question as to why minato felt that this will be necessary to defeat madara. Its because 'the body' was the only thing that could beat 'the eye' as we know from the battle between siblings. Minato may or may not have known the ancient lore in details...but its quite possible that he knew of the legendary Rinnegan of Rikudo Senin, the ultimate eye jutsu...from which the other eye jutsus has mutated. He also should've known that the only one to defeat the eye jutsu of Madara was Hashirama Senju, with the power of 'body'/'life force'. He must've deduced that Madara did not sit idle for all these years and must have evolved his eye tech further since it proved insufficient previously. So the only way to beat his evolved eye jutsu was to evolve the life force further.
just a few other related possibilities:
1. uzumaki clan could be the one necessary to evolve both the power of senju and uchiha back to rikudo. may be that's why kishimoto suddenly revealed that nagato is uzumaki and "his eyes were madara's to begin with". perhaps just like minato...madara also used uzumaki's gift.
2. this also suits with madara not showing his EMS anymor. perhaps those were truly his eyes and somehow he transplanted them to nagato to evolve them in rinnegan. this makes sense of madara's claim.
3. madara wants to be 'the perfect'...that possibly means having both the eyes and the body of Rikudo.
4. perhaps the ultimate eye jutsu is not rinngan either...its the tomoe+rinnegan,as we saw in manga. and that's why madara needs sasuke to have his perfect eye...to superimpose sasuke's EMS with the Rinnegan that madara sacrificed his own EMS for.
