I think it's more complicated than that. I think Vegapunk is "piloting" everything that has a Punk #XX designation, and they're all unique characters that aren't completely "controlled". The shark seemed to be a foreshadowing of that- like Vegapunk was running an experiment to suppress the "urges of living creatures", and a shark was the best test subject for at attempt at controlling for extreme instincts.

So imagine Pain, but a little bit of Yahiko is left, and the others too.

I think the most plausible here is Bonney being Kuma’s daughter:

• Explains why she wanted to help him
• Explains what she’s doing here
• Would tie this arc to Kuma and to the WG/Revolution plotline
• And it’s time for a WG arc anyway. They or the navy haven’t been the main opponents of an arc since the NW began. It would be too redundant to have a pirate be the main bad guy yet again
