I think hes gonna die. Hes going through the same emotional and mental ordeal Jiraiya went through fighting Pein. It seems his character has been built around Obitos death and now he finds out that hes alive. Obitos death was the reason for him being who he was.

The reason it works is pretty simple. Naruto has shown (like hundreds of other mangas and video games) that history repeats itself. The most recent example of this would be Kingdom Hearts.
Naruto has and always will make perfect sense. This is ont he same level as Naruto and Yondaime being father and son. We all could of guessed it. I think people just want to make the manga deeper than it is. The correct question is why doesnt it make sense?
