I've been a bit suspicious about the EMS ever since Tobi started talking about linking Sasuke with the Gedo Mazo statue. I became even more suspicious now that Kishi is holding out on specifically what Sasuke's EMS looks like. He definitely didn't hold out with Sasuke's regular MS. We've seen pictures of the EMS on Madara, but there's something unique about how these pictures always surface. They're always in flashback panels and there are very few of them. We've never encountered a living person with a visible EMS in the present timeline. This may be Kishi's way of holding out on a megajutsu for as long as possible or it may be that Tobi is not Uchiha Madara (I have my own theory on that, but who doesn't?).
Here's what I think: combining two Mangekyo Sharingans in one user produces the Rinnegan. First off, Madara remarked that Uzumaki Nagato was the 3rd of the Six-Path Sages, indicating that there is another Six-Path Sage that we don't know about at some point in time. Second, after taking back the Rinnegan from Nagato's corpse, Madara said that technically it had belonged to him in the first place and that Madara had gifted the Rinnegan to him. My question is: where did this Rinnegan come from? Did it come from the original Six-Path Sage? From his son? I think it came from Uchiha Madara, the second of the Six-Path Sages, the man who obtained both the Rinnegan and the physical Senju chakra during his fight with Hashirama.
So why would Madara give his Rinnegan away to Nagato? Well, he has quite a large store of Sharingans, including one equipped with teleportation and dimensional powers. I'm almost certain that this Sharingan came from Obito since Kakashi's Kamui technique is so similar. Also, in order to enact his plan to capture all nine tailed beasts and create the Jyuubi, he would require a Rinnegan user to link with the Gedo Mazo statue. Since Madara indicated that he would have Sasuke fulfill this role, it would seem that Madara himself does not want this role. After seeing what the link did to Nagato, I would be inclined to agree. Now this could have been accomplished by giving Nagato's Rinnegan to Sasuke, but for some reason, Madara decided to keep it for himself. Keep in mind, it wasn't until Sasuke received Itachi's MS that Madara decided to implant the Rinnegan into himself. Maybe this is because Itachi's MS gave Sasuke the Rinnegan, which would allow Sasuke to link with the Gedo Mazo, freeing up Madara to regain his old Rinnegan.
That's my theory. Sasuke has obtained the Rinnegan as did Madara when he took his brother's MS.
But what about the whole backstory that Madara provided to Sasuke? After all, it was loaded with pictures of the EMS and Madara’s descriptions of them. Sure, that’s true, but I’m convinced that Madara was lying to Sasuke in order to activate his MS by painting Itachi as a hero and his “best friend.”
Remember that Kishimoto is careful to never produce a flashback without the narrator present (for instance, we don’t get Kisame’s backstory until he is present to deliver it to the reader; same with Salamander Hanzo, Nagato, etc.). The pictures of EMS could be fictional because we’re unable to trust the narrator (Madara). We’ve already caught Madara in his lie regarding the incident with the Kyuubi at Naruto’s birth. Madara said he had nothing to do with the attack. That’s a lie, and that makes the rest of his story suspect.
This also brings up Madara’s interest in Sasuke in the first place. Is he merely interested in him as a soldier? Or has he been specifically guiding him to awaken the Rinnegan in order to move forward with his plan? Time (and Kishi) will tell.
Why would Kishimoto do this? Well, it's another twist. There's a reason why he hasn't shown us what's underneath Sasuke's blindfold. He wants to shock us when we see what's underneath. And think about this: this sets up the third showdown between the powers of the Rikudo Sennin's physical and spiritual energy. First, the two sons of the Rikudo Sennin. Then, Madara with his Rinnegan against Hashirama. Now, Sasuke with the Rinnegan against Naruto. It seems like a way to build a literary climax within Naruto and Sasuke's fight because you know we're going to get some crazy backstory before launching that battle. Also, Kishimoto likes using literary repetition like this to deepen his world. This literary move would also allow us to see the development of the Rinnegan by an individual learning how to use it.
