Thought i should share this. 
Byakugan to Sharingan
Well, from someone who has taken a biology course, the Byakugan and Hyuuga eyes first off need to be rather large to cope with the enlarged retina and optical abilities, Included with this shape, means that a Hyuuga is possible color blind--hence why through Byakugan its always shown as black and white. By seeing without color, a Hyuuga can discern reality from illusion and pickout chakra signatures as it shows up in blue.
Now, going by what I've learned on evolution, the Uchiha evolved through varying combinations of genes, starting off with smaller eyeballs. This increased the number of cones and rods in the eye, allowing for increased color perception. Additionally, the initial genetic requirements for Byakugan were dulled, yet carried through as a trait. During this, a mutation developed and split masses of the eye off into small pod-like structures. These formed into the Tomoe on a Sharingan. The body--already realizing this error-- created a ring of membranous muscle to connect these three additional masses to hold the eye's structure together.
Soon, others with this similar mutation began to interbreed, mizing in a few Hyuuga genes. Over the course of several hundred years the mutation developed into a greatly diminished, a weak pupil mass, much like that of a Slug--who have weak eyesight.
Chakra also influenced this evolutionary process, and various basic genetics came into play with these primitive Tomoe, combining genes for pupils and grouping them together.
With these three additional pupils the visiual protion fo the brain enlarged itself in order to support this eyesight. Of course, other areas had to enlarge to compromise, resulting in an increased intelligence to cope with the rapid reception of information.
As an Uchiha's body develops these sub-pupil clusters trigger with hormonal release, or genetic activation, resulting in the Sharingan 'Evolution' we see in the show, most prominantely shown through Sasuke. Of course through biological processes, these genes activate differently for each person, whether its through puberty or simply genetics (Hence why Sasuke's developed 1 tomoe during the Wave Arc, and Itachi developed his 1 at age 6).
The body, in order to nourish these Tomoe, requires an increased bloodsupply, creating a thick screen of capillaries to circulate through the sclera. This creates the red-eye trait in the Iris in order to evenly distribute bloodflow to the tomoe and actual pupil.
With three additional pupils, the brain must cope (as said above) but at the same time the information recieved is divided into four categories depending on maturation. This breaks down the information analysis.
Main Pupil: Recives visual stimulis
1st Tomoe: observes individual muscle contractions
2nd Tomoe: distinuishes color and light fluxations
3rd Tomoe: indentifies movement speed
Combined: Results in physical tracking abilities, and illusion piercing.
Cerebral Influence: Allows Uchiha to appropriately move and react as the brain processes all four categorization areas.
The membrane ring that holds all three Tomoe together creates a circulation of blood through the eyes, and the increase and decrease of amounts results in a spinning illusion of the eye, much like a rapid vibration.
Chakra enhances this, and is then projected through the eyes in a reverse format. This creates eye-contact genjutsu where the brain works its intelligence over the weaker brain and influences chakra flow. Combined with the pulsation of the capillaries, this creates a hypnosis effect.
With generations of evolution, the body is highly adapted towards this ability, meaning an Uchiha has an incredible circulation to allow the Sharingan to function properly. However this is oly accomplished with a rapid ability to generate red platalets and regenerate capillaries, resulting in a fast coagulating effect on open wounds, preventing major bloodloss.

The Mangekyou Evolution
The Mangekyou is said to be obtained only through killing ones own kin, or 'paricide' as its officially known. However, neural responses and bloodflow in an Uchiha will result in an increased chance of dellusion, or a hypocondriac ability as the brain's primary purpose in an Uchiha is to break down information, fixating them on one particular thing for a period of time.
Itachi and Sasuke are exemplary hypocondriac's, as both are fixated on certain goals throughout their lives and when those are achieved they mvoe onto something else.
Itachi--as its known-- was fixated on his growing strength, this developed into an obsession resulting in extended periods of training and isolation. Isolation led to a distinct paranoia and upon returning to Konoha he'd view his clan as weaker than himself, and eventually withered away his sanity. The insanity resulted in a brutal manslaughter of the entire clan. Having achieved his goal of ridding the Uchiha of the 'weak' he forced it upon Sasuke to succeed him and prove him wrong about the weakness of his own clan.
By breaking it down like this, we can see that the Uchiha are friggin' nuts.
The Mangekyou is created by a sudden neurological flux, prompting the membrane ring to temporarily dialate, resulting in a fusing of all three pupil masses, combining their own properties into one entity. The brain's enlarged lobes then work overtime to process this sudden flood of information and in the process strain the capillaries and optical nerves, resulting in dangeorus amounts of eye strain.
By projecting chakra through this single Fused Tomoe, the user can inflict numerous psychological wounds on the enemy, however this only lasts for an extremely small period of time. However, the Uchiha's brain capacity projection allows for an illusion of extended time in hours as the brain works hard to breakdown the information, creating a time distortion in the illusion. At the same time, the overload creates a chaotic maelstrom, resulting in fused information and intellectual distortions creating Tsukuyomi "The Nightmare Realm".
The illusory barrage lasts only a few seconds as the brain finishes its processing. The Mangekyou withdraws its neural flux and leaves the eye as a fully developed Sharingan. However this sudden withdrawal spawns a combined eyestrain.
The eye strain damages optical nerves, the three pupil masses and the actual pupil and capillaries, diminishing eyesight overtime eventually leading to total blindness of the eyes.
Amaterasu is a quantum physics event, created by combining all three tomoe, then projecting chakra through the Fused tomoe, while capillarie vibration occurs, combining chakra atoms and exciting the air around the target. A sudden flash of heat ignites the air around them with hydrogen and nitogren components, creating a sudden conflagaration effect.
