Has anyone thought that what Karin feels deep inside Naruto is actually Itachi's gift and not our friend the Kyuubi? I'm going for this (probably til the manga says I'm not right), because that "it's exactly like..." means she already felt it (talking generally about Uchiha chakra or more specifically about Itachi's chakra, which she probably felt already through the story). In fact, the only way she had felt Kyuubi's chakra before would have been ALSO in Naruto, so it wouldn't be a surprise, right?
So that's my guess, what scares her about Naruto's depths is Itachi's gift, whatever it is.
