Here we can talk about all of Naruto weaknesses.
The main ones I can think of are the following:
- Genjutsu
- Emotions
- Recklessness
Genjutsu
You know what I find really really sad, right now?
It's that, even as awesome as Naruto as become, he would probably lose against someone like Kurenai.
He just isn't able to do anything against genjutsu!!
Kishi really needs to do something about that!
Emotions
Could also be seen as one of his strenght, but in a battle against true villains, his urge to talk and share his emotion is really not a good idea.
When I think about this, I certainly have Sasuke in my mind, but I'm sure that if Naruto was to face Tobi or Kabuto, he would throw away any chance to kill them by surprise, and would instead go right in front of them to have a little talk.
We saw how an emotionless ninja can be effective. Kakashi, Sai and Itachi are good examples.
Naruto's emotion are what makes him a good hero, but are not contributing into making him a good ninja.
It was shown more than once before that Naruto can be easily manipulated.
Someone only has to mention Sasuke, and Naruto lose it.
If someone, for example Kabuto, would do something has bringing back a loved one as a Zombie, Naruto would simply lose it.
Recklessness
Kinda goes with the "Emotions", but Naruto has been shown to be barging in without thinking.
Less lately than before, but he would still run head on into a fight if he would hear that one of his friends is in danger, or if Sasuke is there.
Not having a coolhead before a fight is a HUGE disadvantage.

Can Naruto overcome those weaknesses before the end?
With those, he might stand close to no chance against Sasuke, who's a really good Genjutsu-User and who knows what tricks to pull to make Naruto lose his cool...
