He's just using magic to turn his body into fire, not unlike Juvia with her water body. When he died and became the eternal flame, that's when he became a giant bonfire until Wendy's milky way gave him form again. But at that point he was just a memory.

Again nature and magic are synonymous with each other, ordinary shadows have magic, just like ordinary fire has magic, or the air they breath has magic. The fact that he uses a different type of magic other than whatever element he would have (if he has one) shows that they can learn other magics later own, they are stated to be intelligent after all.
