Rin's death will likely soon be shown since this should be the trigger that finally creates Tobi from Obito. But who was actually responsible?
Random ninja on a mission - Fits what Obito said to Kakashi. "You let Rin die!" Kakashi wasn't able to protect her when a mission went wrong.
Accidental death - Wasn't killed by any ninja and died perhaps trying to protect Kakashi due to an accident. For example pushing Kakashi out of the way of a rock slide. Which might even tick off Obito more than the first option.
Obito being manipulated - Possible because Kishi LOVES pathos. Would have to be done by Madara through genjutsu.
Kakashi by accident - Kakashi would have to be shown accidentally killing Rin.
Madara - Given his condition, it might seem unlikely. But you can never doubt Madara. The quickest way for him to turn Obito. And the quickest way for Kishi to have Obito turn on Madara if he learns the truth.
Danzou - Well everything bad in Konoha seems to lead back to Danzou. Might as well pin him with this.
Someone or something else - Might be someone we never thought of.
