Tobi knew Itachi's truth since the beginning and Tobi himself said to Sasuke "Itachi joined Akatsuki in order to watch that dangerous group from inside". He knew Itachi's intentions were keep an eye on the group and eventually throw a wrench on Akatsuki's plans!
When Itachi joined Akatsuki Nagato (and presumably Konan), Sasori, Orochimaru and Kisame already were part of it. Why Tobi decided not to reject him or ambush him with some Akatsuki members to eliminate such nuisance? Why even assign him the Kyuubi? Even killing Itachi, Tobi still could store Itachi's eyes and tell Itachi's truth to Sasuke to get him, and just lie about who killed him and why.
So why?
